When returning to The Vindicaar can't turn in the quest to Prophet Velen. He isnt in the middle of the ship either.

Its because you have other or others quests which phase you in a incorrect phase for that quest. Questender npc is in middle of that room, you try to abandone or complete the others quests in your questlog and then you complete that one. Npc is there but in a different phase.
